Getting "font information has changed" means that at some point in your generating a PDF process you're actually switching Window's default printer setting, and secondly it's also an indication of what's causing your Times/Times New Roman issue.
The best way to retain consistency if you're generating PDFs as an output is to have the Acrobat printer instance (named "Adobe PDF" in Acrobat 7 or slightly different names in other versions) always set as your default printer both when you work in FM and also when you create the PDF. That way FM doesn't issue the "fonts have changed" msg.

As far as the fonts, it sounds like one of your printers has either printer-resident Times, or the driver for it has its own font stash, but in any event the issue is that whatever other printer you are changing to when you make the PDF (presumably it's the Adobe PDF printer) isn't able to access that font set and so it substitutes Times New Roman. Keeping the Adobe PDF printer as your default via SetPrint ensures this doesn't happen.
Another possibility is that you could use Distiller's Settings > Font Locations to add a pointer to the Times font files, if they are in fact on your system and not just printer-resident.
As far as not being able to find anything tagged with Times, it could be referenced in many "hidden" FM places -- another forum member, Tim Murry, has a great website article called something like "Where do fonts hide" here:
