Jpg is RGB, pdf might be too.
Are you exporting from a CMYK file?
Remember that the colour gamut for CMYK is much narrower than for RGB, so if that is what you are doing it means that you are not making full use of the RGB gamut.
You can probably brighten things up quite a lot by increasing the saturation in your RGB file in Photoshop (Cmd-U).

It could be a preview difference via your monitor. You should anticipate a minor shift, but if it dulls considerably, do a print match: 1.) print of the original file; 1.) print of the export file. If the difference carries over to the hard copy, then you should consider calibrating your entire work station ( monitor, application(s), and output device ). Steve is correct, if you are going from an RGB to a CMYK color space, there will be a clip. But, either way, the output device will convert whatever color settings you are currently using. It most cases, it comes down to the RIP or print driver. I've done some rather radical exports from CMYK to RGB, from Illustrator to Photoshop and have printed both the original and the final .pdf /.jpg with little difference between them in the print. Sounds like your concern may be what you see on the monitor as is the case of web view. If that's the case, you may want to try using an sRGB profile for the images and see if that helps.

Depending on how you are exporting the file to jpeg and pdf. If you are exporting from cmyk you might want to see what it looks like when translated to CMYK or RGB from CMYK then go to View >Proof Setup and select the correct profile for both CMYK and for sRGB for jpeg
and then select Proof Colors and you will see the shift in colors.

Proofing the colors is what you should expect from both the color mode you are using and the color profiles you are set to. A little complicated but when you get use to it it I will make more sense. There probably should be some kind of software wizard for creating the correct profile for RGB and CMYK and then selecting the various means of proofing all in one step.

The separation preview in AI should probably be the panel to do this task perhaps call it the Preview panel.
