I'm having similar troubles with CS3 suite for windows. Everything works great on our Mac machines, but windows InDesign -> PDF simply does not work--it creates seams at the edge of all placed graphics with transparent elements--I've spend days trying to make it work (e.g., high-res flattening, embedding, permutated all PDF settings, etc.).

Wish I knew before buying.
