We have an intranet based web app "MainApp". We've created another web
application "AncillaryApp". I would like to navigate to "AncillaryApp" with
the url shown above. Is it possible to set it up in IIS this way? Thanks.

Yes.

If you want AncillaryApp to run in its own AppPool create that first.

In IIS Manager right mouse click on MainApp and select Add Application from
the context menu. Enter AncillaryApp in the Alias: box. Select the AppPool
you want it run in. Specifiy the physical path to the AncillaryApp files.
